Squall just doesn't strike me as ISTJ. He doesn't seem to be the kind of person who respects values, traditions, like a Si user. He also doesn't show any attachments to the past or past experiences. He is way more focused on what needs to be done now and what will happen later on in the future. In a more pragmatic application, his Ni allows him to predict what will happen in order to proceed quickly when combined with Te (which assesses how to proceed given all external factors). An example of this is the assassination attempt on Edea. Squall sees that Irvine’s nerves will likely impede their goal (assassinating the sorceress), he reassesses how to go about achieving the goal and knows how to do it. The Ni-Te combination makes him a great contingency planner - he can also be a great leader as well.
