She genuinely loved and adored Peter for who he was. In the second movie, where he's at his lowest phase (arguably in the entire trilogy - his aunt got upset after he revealed the truth, MJ ignoring him and getting engaged to another man, Harry humiliating and antagonizing him, his powers failing and his grades, personal and professional life falling, in general), Her act of serving him a piece of cake and checking up on him, was pretty touching, heartfelt and what the down-on-his luck Peter needed, at the moment. Though perhaps, she was too blinded by her love towards him. Despite her noticing how "out or character" he seemed during that infamous 'fix the door' scene, she nevertheless, didn't mind him taking advantage of her generosity and kindness, when he demanded a glass of milk and also, demanding her to make a fresh batch of cookies with nuts.
